dc.description.abstractРестрикционо-модификациони (Р-М) и CRISPR-Cas системи користе различите механизме за обављање основне функције – одбране прокариотске ћелије од стране ДНК. За четири одабрана Р-М система Типа II и CRISPR-Cas Типа I-E су постављени термодинамички модели регулације транскрипције и динамички модели експресије транскрипата и протеина. Симулацијом и анализом динамике модела су идентификоване особине динамике експресије система по покретању њихове активности у ћелији које вероватно представљају принципе еволутивног дизајна њихове регулације. Прецизније, испитано је: i) како пертурбације карактеристичних регулаторних својстава Р-М система AhdI и EcoRV утичу на три предложена динамичка принципа; ii) да ли Р-М систем Kpn2I, са регулацијом на нивоу елонгације транскрипције, може да обезбеди очекивана динамичка својства; iii) да ли су постојећа сазнања о регулацији Р-М система Esp1396I довољна за репродуковање динамике експресије протеина измерене на нивоу појединачних ћелија; iv) какве особине вероватно има непозната динамика експресије CRISPR-Cas система у Escherichia coli, предвиђена уз претпоставку да се његов механизам регулације транскрипције може апроксимирати концептуално сличним механизмом Р-М система. Показано је да сва четири Р-М система, као и CRISPR-Cas, структурно испуњавају услове за постизање два предложена динамичка принципа – почетно кашњење експресије рестрикционе ендонуклеазе за експресијом метилтрансферазе и њен нагли пораст ка стационарном стању, док анализа система AhdI и EcoRV подржава и трећи – ниске флуктуације у стационарном стању. Ова сазнања о дизајну природних генских мрежа омогућавају боље разумевање везе између њихове структуре и функције и дају смернице за дизајн синтетичких генских кола.sr
dc.description.abstractRestriction-modification (R-M) and CRISPR-Cas systems use different mechanisms to perform their main function - defend prokaryotic cells from foreign DNA. Thermodynamic models of transcription regulation and dynamic models of transcript and protein expression were set for four selected Type II R-M systems and a Type I-E CRISPR-Cas. By simulating and analyzing the model dynamics, we identified the properties of the system expression dynamics upon the induction in a cell which may be the principles of the regulation evolutionary design. Specifically, we examined: i) how perturbing of the characteristic regulatory features of the R-M systems AhdI and EcoRV affects the three proposed dynamic principles; ii) if the R-M system Kpn2I, whith regulation at the level of transcription elongation, can provide the expected dynamic properties; iii) if the known regulation of the R-M system Esp1396I is sufficient to reproduce the protein expression dynamics measured on single-cells; iv) which properties are probably found in the unknown expression dynamics of the CRISPR-Cas system in Escherichia coli, predicted under the assumption that its transcription regulation mechanism can be approximated by a similar one from R-M systems. We showed that all four R-M systems, as well as CRISPR-Cas, are able to achieve the two proposed dynamic principles - initial delay of restriction endonuclease with respect to methyltransferase expression and its rapid increase towards steady-state, while analysis of AhdI and EcoRV adds the third principle - low fluctuations in the steady-state. Gained insights into the design of these natural gene networks provide a better understanding of the relationship between their structure and function, as well as guidelines for the design of synthetic gene circuits.en
